The narrative unfolds on a post-apocalyptic Earth, where a meteorite collision has nearly obliterated human civilization, triggering nuclear weapons in the process. In the aftermath of this catastrophic event, Connor MacLeod, the protagonist from the original film, along with other Immortals, solemnly renounce the Game of combat, vowing to cease fighting each other until only one Immortal remains to claim the Prize. However, they opt to commit to preserving human knowledge and aiding humanity. They discard their swords and adopt the name Jettators, derived from the French word "jette," meaning "thrown away."

Yet, one Immortal, Kortan, rebuffs the oath, still yearning for the Prize and aspiring to dominate the world. Connor challenges Kortan to a duel, only to be defeated and killed, as it is fated for any Immortal who violates the oath to meet their demise. With Connor's demise, a prophecy emerges, heralding the rise of a new Immortal, unencumbered by the oath, who will vanquish Kortan. Unchallenged by the Jettators and nearly indestructible to mortals, Kortan establishes an empire that controls much of the planet, ruling from his fortress, Mogonda.

700 years hence, a young Highlander named Quentin is slain while defending his clan, the Dundee, against Kortan's slave traders. He is the foretold Immortal and is resurrected. His dying mother discloses his true identity as Quentin MacLeod of the MacLeod clan, "The Last of the MacLeods." Quentin encounters the Jettator, Don Vincente Marino Ramirez, who becomes his mentor. Ramirez imparts knowledge of the Immortals and Quentin's mission to confront Kortan, while also training him in combat.

Accompanied by Ramirez, his adoptive sister Clyde, and their pet Gaul, Quentin seeks out the Jettators to acquire their Quickening and wisdom. This is achieved not through decapitation, but through a shared act of grasping the same sword simultaneously, as MacLeod and the Jettator do. The effects of this sharing can be as devastating to the surrounding area. After a sharing, the Jettator becomes mortal, and their sword often shatters as a sign. With Ramirez's wisdom and the Quickenings of the Jettators, Quentin may be able to overcome Kortan.

Despite being reimagined to appeal to a younger demographic, the series was surprisingly sophisticated and violent. It was not uncommon for minor characters to meet their end, and while Quentin acquires the power and knowledge of other Immortals without taking their lives, Kortan continues to do so by beheading them. Moreover, while fundamentally a tale of good versus evil, most characters on both sides are more nuanced than mere heroes and villains. Many of Kortan's henchmen display positive traits and emotions, and Quentin is occasionally tempted by greed and selfishness, especially when presented with the prospect of immense power. Yet, it is his inherent goodness that ultimately prevails. Some episodes feature Jettators exploiting a loophole in their oath to challenge Kortan anyway, such as Matsuda, who constructed a cyborg to fight in his place, or Cornell, who changed his name to Orion to engage Kortan in battle.
