In the year 2259's dawning hours, Captain John Sheridan ascends to replace Sinclair in the pivotal role of military governor of the station. Upon assuming command, he and his command staff uncover a stunning revelation: the demise of President Santiago was, in fact, a meticulously planned assassination orchestrated by Vice President Clark, who promptly assumed the presidency following Santiago's tragic death. Tensions begin to rise as a rift emerges between the Babylon 5 command staff and the Psi Corps, an organization that, with growing autocratic tendencies, supervises and controls the lives of human telepaths. Among the station's second-in-command, Commander Ivanova, lies a clandestine truth: she is a latent telepath who has clandestinely evaded the Psi Corps' registration requirements.

The reemergence of the Shadows, a race ancient and possessed of extraordinary power, is linked to a series of enigmatic and unsettling occurrences, including the assault on the Narn outposts in the waning months of 2258. Centauri Ambassador Londo Mollari, unbeknownst to himself, inadvertently secures their assistance through his enigmatic ties with Mr. Morden amidst the ongoing strife with the Narn. The Centauri empire, with its elderly and ailing emperor, a long-standing proponent of Narn reconciliation, meets a sudden and unexpected demise during a visit to Babylon 5. A cabal of conspirators, including Londo Mollari and Refa, seize control of the Centauri government through the elimination of their adversaries and the enthronement of the late emperor's erratic nephew. Their inaugural move is to initiate unbridled aggression against the Narn. As a full-scale war erupts, the Centauri ultimately conquer the Narn with a merciless assault that employs mass drivers and the illegal deployment of weapons of mass destruction. As the year draws to a close, the Clark administration begins to exhibit increasingly totalitarian traits, stifling dissent and throttling the freedom of speech.

In a further twist of fate, the Vorlons, the foundation of legends of celestial beings across various worlds, including Earth, and age-old adversaries of the Shadows, unveil themselves. They engage the assistance of Captain Sheridan and the Babylon 5 command staff in their struggle against the Shadow's menacing presence.
