The Psi Corps, in conjunction with President Clark, whose administration has unearthed Shadow vessels hidden within Earth's solar system, commences to exploit the vessels' cutting-edge technology. The Clark administration progressively exhibits an intensifying xenophobia and totalitarianism, fabricating a military incident as a pretext to impose martial law. This incites a war of independence on Mars, a planet that has long maintained a tense political rapport with Earth. Babylon 5, alongside several peripheral Earth Alliance colonies, also proclaims its independence. In retaliation, the Earth Alliance launches a forceful attempt to recapture Babylon 5, yet the offensive is thwarted with the assistance of the Minbari, who have aligned with the station in opposition to the escalating Shadow threat.

Growing wary of the Shadows' burgeoning influence among his constituents, the Centauri ambassador Londo Mollari endeavors to sever his connections with them. However, Mr. Morden, the Shadows' human delegate, manipulates him into restoring the alliance by orchestrating the assassination of Mollari's mistress, pinning the blame on a rival Centauri House. This incites open warfare between the Shadows and the alliance spearheaded by Babylon 5 and the Minbari. It is subsequently uncovered that the genetic alterations by the Vorlons are the catalyst for human telepathy, and further investigation reveals that Shadow ships are susceptible to telepathic assaults. Discontent with the Vorlons' reluctance to take direct action against the Shadows, Captain John Sheridan coerces Vorlon ambassador Kosh Naranek into initiating an attack against their common adversary. Kosh's actions, however, result in his subsequent assassination by the Shadows.

Former station commander Jeffrey Sinclair returns to Babylon 5, seeking the assistance of Captain Sheridan, Delenn, Ivanova, and Marcus to steal the Babylon 4 space station and propel it 1,000 years into the past as a strategic hub to combat the Shadows during the previous Minbari-Shadow conflict. Sinclair undergoes a transformation akin to Delenn at the conclusion of Season 1, emerging as a Minbari and is subsequently revealed to be the genuine Valen of the Minbari legends, not merely a reincarnation. Spurred by the unexpected reappearance of his presumed-dead wife (who now serves the Shadows), Sheridan embarks on a journey to Z'ha'dum, the Shadow homeworld, to attempt recruitment by them. Instead, he launches a kamikaze nuclear strike on their largest city, and is last seen plummeting into a chasm miles deep to evade the subsequent explosion. During a battle against Shadow vessels, Garibaldi vanishes without a trace.
